Multi-agent variant verification

AutoGen shines when answers require debate. You can spin up two distinct agents: a clinical analyst and a population geneticist. Give them both access to this MCP Server. The analyst pulls variant consequences using `get_vep_id` and proposes a hypothesis. Immediately, the geneticist agent checks the linkage disequilibrium via `get_ld` and argues against the conclusion. They negotiate until they reach a biologically sound consensus.

Autonomous sequence alignment checks

Single agents hallucinate when dealing with massive nucleotide strings. AutoGen lets you build a checker agent that strictly verifies the work of the primary researcher. If the researcher agent claims a specific motif exists in a `get_sequence_region` output, the checker agent pulls the `get_alignment` data to prove it. The framework forces the AI to check its own math before showing you the final output.

Schema-compliant GA4GH queries

Querying standardized genomic schemas requires precision. You can configure an AutoGen agent specifically tuned for formatting GA4GH payloads. This specialist formats the request, hits `search_ga4gh_variants`, and passes the clean JSON to a downstream reporting agent. If the beacon API via `get_ga4gh_beacon` returns an error, the specialist agent rewrites the query parameters autonomously.

Setup guide

Set up Ensembl MCP in AutoGen

Prerequisites

  • Python 3.10+ installed
  • autogen-ext[mcp] package
  • Active Vinkius subscription with a valid endpoint token
  1. 1

    Install AutoGen with MCP

    Run pip install "autogen-ext[mcp]" autogen-agentchat. The MCP extension includes mcp_server_tools for stateless tool access.

  2. 2

    Fetch tools from the MCP

    Call mcp_server_tools(SseServerParams(url=...)) with your Vinkius endpoint. Replace [YOUR_TOKEN_HERE] with your token from cloud.vinkius.com.

  3. 3

    Run your agent

    Pass the tools to AssistantAgent and call agent.run(). The agent invokes Ensembl tools and returns structured results.

agent.py
from autogen_ext.tools.mcp import SseServerParams, mcp_server_tools
from autogen_agentchat.agents import AssistantAgent
from autogen_ext.models.openai import OpenAIChatCompletionClient

server_params = SseServerParams(
    url="https://edge.vinkius.com/[YOUR_TOKEN_HERE]/mcp"
)

tools = await mcp_server_tools(server_params)

agent = AssistantAgent(
    name="Ensembl_assistant",
    model_client=OpenAIChatCompletionClient(model="gpt-4o"),
    tools=tools,
)

result = await agent.run("List recent Ensembl data")
print(result.messages[-1].content)

Common questions about Ensembl MCP in AutoGen

Install `autogen-ext[mcp]`. Pass the Vinkius endpoint to `mcp_server_tools` using the streamable HTTP parameters. The framework handles schema conversion automatically.
Yes. You pass the same tool list to multiple agent constructors. They can all call endpoints like `get_info_species` during their conversation.
Genomics is complicated. A single prompt often misses edge cases. AutoGen forces multiple agents to debate the output of tools like `get_overlap_region`, catching errors before you see them.
Usually, yes. But you can also create a dedicated formatting agent whose only job is to bundle IDs for `get_archive_bulk`.
Your agents transmit specific taxonomic IDs and phenotypic annotations. Vinkius manages the infrastructure purely in memory. There are no databases attached to the proxy layer, meaning your genomic queries vanish the moment the TCP connection closes.
