Key Capabilities
Automate Sequence Discovery in Shell
Use `search_ncbi_sequences` to find sequence UIDs directly from your command line. You can build a shell script that searches for new sequences every night and logs the results. For example: `claude mcp run genbankncbi-api-mcp search_ncbi_sequences --query "human[orgn] AND topoisomerase[protein]" --database "protein"`. You get a clean list of UIDs. Pipe this output directly into `xargs` or another command-line tool to trigger the next step in your bioinformatics pipeline. It's designed for headless execution in cron jobs or CI/CD runners.
Batch-Process Sequence Summaries
Once your script has a list of UIDs, use `get_ncbi_summary` to pull details for each one. This is perfect for batch jobs that need to enrich data, like adding gene definitions to a list of IDs before loading them into a database. Because Claude Code is terminal-based, you can easily wrap this in a loop. A simple `for` loop in bash can process thousands of UIDs overnight, fetching and formatting the data exactly how you need it, without any manual intervention. This is what a CLI-focused MCP tool should do.
Scriptable Endpoint and Database Checks
Before running a critical pipeline, use `check_api_status` as the first step in your script. If the command fails, you can have the script exit and send an alert, preventing a larger failure downstream. It's a simple guarantee for your automated jobs. Likewise, you can use `list_ncbi_databases` to programmatically validate that a database you rely on still exists. Things change. This MCP server lets your scripts adapt instead of just breaking when an upstream dependency is altered.
