RCSB PDB

What is the RCSB PDB MCP Server?

Connect your AI agent to the RCSB Protein Data Bank — the world's repository of experimentally determined 3D structural data for biological macromolecules.

What you can do

  • Structure Search — Find protein, DNA, and RNA structures by name, function, disease association, or organism across 220K+ experimentally determined entries
  • PDB Entry Lookup — Get complete structural details by 4-character PDB ID (e.g., 1HHO for hemoglobin, 6LU7 for SARS-CoV-2 main protease) including experimental method, resolution, and bound molecules

How it works

  1. Subscribe to this server
  2. Start searching molecular structures immediately — no API key required

Who is this for?

  • Structural Biologists — quickly access experimental metadata, resolution, and method details for molecular structures
  • Drug Discovery Teams — find protein-ligand co-crystal structures for structure-based drug design and virtual screening
  • Biochemistry Students — understand protein architecture by exploring real experimental structures with annotations

Built-in capabilities (2)

get_pdb_structure

PDB IDs are 4-character codes like 1HHO, 6LU7, 7BNN. Get full structural details by PDB ID

search_pdb

Returns PDB ID, title, experimental method (X-ray, Cryo-EM, NMR), resolution, authors, and bound ligands. Essential for drug discovery and structural biology. Search 220K+ 3D molecular structures in the Protein Data Bank

Why Cursor?

Cursor's Agent mode turns RCSB PDB into an in-editor superpower. Ask Cursor to generate code using live data from RCSB PDB and it fetches, processes, and writes. all in a single agentic loop. 2 tools appear alongside file editing and terminal access, creating a unified development environment grounded in real-time information.

  • Agent mode turns Cursor into an autonomous coding assistant that can read files, run commands, and call MCP tools without switching context

  • Cursor's Composer feature can generate entire files using real-time data fetched through MCP. no copy-pasting from external dashboards

  • MCP tools appear alongside built-in tools like file reading and terminal access, creating a unified agentic environment

  • VS Code extension compatibility means your existing workflow, keybindings, and extensions all work alongside MCP tools

FAQ

Frequently asked questions

01

What experimental methods are represented in the PDB?

The PDB contains structures determined by four main methods: X-ray Crystallography (85% of entries, atomic resolution), Cryo-EM (rapidly growing, now 15%+ of new deposits), NMR Spectroscopy (solution-state structures), and Neutron Diffraction (hydrogen atom positions). Each entry lists its method and resolution.

02

Do I need authentication to access PDB data?

No. RCSB PDB is completely free and open — funded by NSF, NIH, DOE, and international partners. All 220K+ structures are openly accessible without any registration or API key. The data is licensed under CC0 (public domain).

03

What information does each PDB entry contain?

Each entry includes: PDB ID (4-character code), structure title, depositing authors, experimental method, resolution in Ångströms, source organism, release date, number of polymer chains, and bound non-polymer ligands (drugs, cofactors, ions). Higher resolution (lower number) means more precise atomic coordinates.

04

What is Agent mode and why does it matter for MCP?

Agent mode is Cursor's autonomous execution mode where the AI can perform multi-step tasks: reading files, editing code, running terminal commands, and calling MCP tools. Without Agent mode, Cursor operates in a simpler ask-and-answer mode that doesn't support tool calling. Always ensure you're in Agent mode when working with MCP servers.

05

Where does Cursor store MCP configuration?

Cursor looks for MCP server configurations in a mcp.json file. You can configure servers at the project level (.cursor/mcp.json in your project root) or globally (~/.cursor/mcp.json). Project-level configs take precedence.

06

Can Cursor use MCP tools in inline edits?

No. MCP tools are only available in Agent mode through the chat panel. Inline completions and Tab suggestions do not trigger MCP tool calls. This is by design. tool calls require user visibility and approval.

07

How do I verify MCP tools are loaded?

Open Settings → Features → MCP and look for your server name. A green indicator means the server is connected. You can also check Agent mode's available tools by clicking the tools dropdown in the chat panel.

08

Tools not appearing in Cursor

Ensure you are in Agent mode (not Ask mode). MCP tools only work in Agent mode.
